On Board Charging question/issue

I have a 3 bank on board charger and its hooked to 2 trolling motor batteries and my starting battery. Question/Problem is I run a 36v trolling system so there are actually 3 batteries in the loop. Should I be disconnecting the third battery that does not have the charger hooked to it? reason I ask is I had it on charge the last few days and my newest battery out of the 3 overheated yesterday and the smell from the basement is ungodly, I dont know if this battery is just a lemon or if the charging system is the problem. This smelling battery is only about a year old. Also with the 3 batteries in the series, is the third battery getting any charge? Any help would be appreciated.
 
I don't know about your over heating problem, but I'm pretty sure you're third battery is not getting a charge even when it is looped with the other two trolling batteries. You need a 4 bank charger or just a seperate charger for the one battery.
