Trolling motor power problem

I'm at my wits end LOL. Got to the ramp this am and had no juice for the cranking battery. Came home and realized I had left the nav light switch in I think and it was dead as a door nail. Plugged in the charger and after just a couple of minutes, trim and everything works. The problem is that I disconnected the trolling battery and now the troller doesn't spin. Even replaced the circuit breaker coming off the positive terminal. Battery is hot. Strange thing is I tested the troller when I got home and it was spinning fine before I unhooked it. Strangest thing. It is a minn Kota 55lb 12 volt. Does anyone have any ideas? I checked the button on the pedal and it is in the right position. Are there any other reset switches or something? Can't think of anything else to do. Perplexed ??

What do you mean by that "I disconnected the trolling battery". You unplugged it from the console, or you took the trolling motor cables off the battery, and why would you do either one? Are you charging each battery individually or have an on board charger? Are both the trolling motor battery and the engine battery showing 12 Volts? It can only have 6 volts and appear to be hot. There are no other reset switches
 
If the trolling motor is only partially charged, it will not spin the motor. Before taking anything apart, bring the battery to full charge.
 
MAKE SURE THE MAGNET IS HITTING ENOUGH ON THE PEDAL. I HAD THE SAME PROBLEM AND JUST PULLED THE MAGNET OUT A LITTLE AND FIXED THE PROBLEM.
